I don't think you can really make an argument that 1 setup is "better" or worse than another for anything. When you play enough on a controller your muscles develop around that specific controller to be able to get very fine, accurate small movements. In that whatever you're used to is what's best. Considering it's been the same controller layout for years I'm very used to it. I'd figure when you first picked up a 360 controller after years of PS2 that you had an initial "this sucks" feeling.
When I play a FPS on the PS3 controller I take the perspective that the left stick is for the bottom half of your body and the right stick is the top half. Ever since timesplitters my brain has been wired to do FPS easily on the controller. In that sense if I was playing on the 360 I'd want my old controller. Just how I'm wired.
All things being equal, the D pad on the 360 is low quality and on the PS3 it's high quality. The triggers on the PS3 are probably worse for shooters but better for everything else. The quality of the pressure sensitive triggers is very high. You can very easily use them for driving by letting them be how hard you're hitting the gas or acceleration.
In some FPS I can see that being an advantage too. For example when I play MGS2 and 3 via the BC, by tapping it a little I put my gun away or pull it out. I squeeze harder to shoot. In resistance you pull lightly to shoot once and squeeze hard to fire rapidly.
