So we can throw this Sales thing right out the window...
Ninja Gaiden Sigma sold 450k on the PS3. Now that could be considered a failure, but the game is just a port anyways so full development may not have been needed.
Ninja Gaiden II sold 1M on the 360. Thats a success, regardless of the game.
Sigma sold 500k copies from last August, that's the requirement to make a Playstation greatest hits. Black sold 2 million copies which is most likely the reasoning behind Sigma's sales status. Neither of them got the public shafting like NG2 did.

Ninja Gaiden II was published by MS... Now think about it... A company which makes such a small profit out of Japan.. Does Strids idea really make no sense to anyone but Strid and myself? Why wouldnt MS allow this game to be ported to PS3 for a slice of the pie? The games main market is Japan no?
Microsoft paid for the development of NG2 is all. They never bought out the rights to Ninja Gaiden, if they did we would have heard about it then. It's known that Microsoft has offered big money to Nintendo for Metroid and Nintendo turned them down for it. Ninja Gaiden I think is Tecmo's biggest hope, cause their other games suck ass in comparison.

We have no proof they are getting a slice of the pie and no proof they are not. All we can say is that example makes the most sense... Why else would they let a MS published game go multiplat? Any other reason sounds more distant to me.
I don't see why Microsoft would support NG2 going to PS3. The PS3 version is already bound to be superior in terms of what the system will be able to access off the disc. Then there will be other headlines of what else could not be done on the X360. It's a lot of work but maybe they'll give Sigma II a nicer hardware render so it can at least match Sigma's finish. With the extra space for game development, maybe this time NG2 will actually have an intro aside from the extra chapters which in this case would require more stages due to the nature of NG2.
Microsoft is a multi-billion dollar cooperation. I don't think they would find it worth while to dither away their image over some peanuts.
If there is friction between Tecmo and Microsoft over this. Then Microsoft will lose some of it's system selling power. Personally I hate DOA, but apparently it does have a pretty large fan base and if that goes back to Sony only, then Microsoft would take a hit from that.
For me it's not important if Sigma II does better, or even well for that matter, so long as i get my copy. Devil may Cry, Heavenly Sword, and God of War series are all soggy compared to Ninja Gaiden. I love my action adventures and Gaiden is all there is left for me these days.
