Its fairly obvious that both jobs have thier strong points....and weak points. But looking at all negative and positive points, I would have to say NIN is preferable overall. Naturally this is not only going to be different per opinion, but also different per job played.
Early on a ninja does need a thief IMO, but during the march twards 75 there comes a point that you really dont. Mind you this depends on your gear and skill alot. And to a small degree your race. (although that is easily adjusted)
As an Elvaan Nin, I rarely had any trouble with hate. Naturally there are going to be times when you DO lose hate, but will happen to every ninja from time to time.
As an Elvaan Drk, pre 60 (drk/war) I preferred Pld for obvious reasons. Post 60 (drk/thf) Nin all the way. Exp was alot faster all around. Parties tend to go much smoother, and from my perspective at that time, it was a much more enjoyable experience. Even if it ment I had to hold back alot, I was and still am partial to a Nin tank. Yes, I may not be able to put up as large of numbers and I could (drk/thf and war), but the exp will come in quicker. Its a tradeoff, and one I'm happy to make.
Like stated in several posts, they both have thier high and low points. Both are preferable depending on PT type, Location, Mob, etc. Every situation is different, and some situations will dictate what a sucessful pt will be.

P.S. I will say though, a truely gifted ninja is better then any skill level of pld in my honest opinion. And what I mean by truely gifted? A GOOD ninja will adjust his/her playstyle and gear depending on how a party is going. Constantly adjusting his Str/Acc/Eva/Attk to best fit what they can do. While tanking, the more Dot you can do, while being an effective tank does nothing but make the party excell. (not to mention help holding hate) As a PLD ,(and please, correct me if I'm wrong) your sole job is to take as little damage as possible, and hold as much hate as you can, period. Hence my opinion that a good ninja will outshine any paladin.
