Final Fantasy VII
Zelda: LTTP
Demon's Souls
Pokemon Red/Blue, I played the shit out of those games for years, still enjoy them from time to time.
Final Fantasy IV/VI tied, tough choice for me, as IV was my first FF game (had it as II on SNES), but VI had the better villain.

Honorable Mention Section:

Star Ocean Second Story
Lunar Silver Star Story
FFXI (mission story line rating, I don't count the rest of the mmo experience)
Zelda: OoT
FFIII, FFV, FFVIII, FFIX, FFX, all for being phenomenal games but not quite measuring up to their brethren above.

Oh hell I can't. Other then FF IX, and Mass Effect series, I like to many. The Witcher, Baulders Gate, KOTOR, WoW, NWN, Icewindale II, Final Fantasy VI, Radiata Stories, Lunar:The Silver Story Complete, Xenogears, Chrono Trigger/Cross..all A+ games to me.

FF10 had some of the best single player end game content there is, which is why its one of my favorites.

Also, I'm loving FFXIII, may have to boot something out of my top 5 here soon.
 
Found a sweet spot to farm CP in chapter 11:

On your way to Obera, after the steppe you're in another canyon. There's going to be a left with a long path that leads away from the point the map tells you to go to. At the end you'll see 5 robots. They give you over 3,800 CP per win and it's easy. After each win, go up to the wall and get raped by the robot. Select retry when you get the game over, and do it all over again :D

Its not in my top 5, but it had a great story, great characters (some more than others), a really fun battle system, amazing graphics for the time. It all boils down to people having different opinions.

And FFXIII is this close to breaking into my top 5. I haven't beaten it yet so I'm gonna wait and see, but I haven't had this much fun playing a game in a long time.

Theres a better spot in ch 11. Theres a place with a king behemoth fighting a giant white wolf. You always pre-emp this fight and they are both at half health. Gives you 6.Xk CP. People have been known to bring this fight down to as little as 10 seconds though at the start it'll probably take a min or two. And you just have to run a little bit past the save point for them to respawn. I believe the mobs are near the NW exit of the first big area in gran pulse, whatever its called.

This, right there. Just switch Demon's Souls with Pokemon and FFVII with Zelda.

Put a space between Zelda and everything else. Nothing else deserves to go in it's vicinity.

Hmmm let's see...

1. Final Fantasy XII.
2. Xenogears.
3. Chrono Trigger.
4. Baldur's Gate II.
5. The Elder Scrolls: Daggerfall.
 
Had to post to mention my favorites which have been unmentioned so far!

1) Tactics Ogre: Let Us Cling Together - I've never played a game so many times and still love to play it.
2) Ogre Battle 64 - All the greatness of Ogre Battle, but even better and closer to Tactics Ogre.
3) If Dissidia: Final Fantasy counts, it goes right here.
4) Final Fantasy X-2 - Seems like a strange choice, but if you complete the story fully its really not bad. And the battle system in X-2 is by far my favorite.
5) Legend of Zelda: Ocarina of Time (Master Quest particularly)
